Ganapati mantra at the beginning is just the hindu convention to invoke Ganapati at the beginning of any en devour , in this case chanting rudra adhyaya. It is not part of rudra adhyaya itself. "Gananam tva ganapatigum havamahe..." mantra is used not just in the beginning of shatarudriya , but at the beginning of any chant, any ritual, any task when done by smarta priests.
I don't see the confusion. I never knew that shatarudriya occurs in rig-veda, that's news to me. But perhaves your grandfather meant convention followed by rig-vedic brahmins vs yajur vedi brahmins.
In any case invoking Ganapati at the beginning of starting the rudra adhyaya cannot be bad, so there is no reason for confusion.
